The holes in the barrel serve two purposes, the main one is to diffuse the volume of air in front of the ball in the barrel, so the paintball doesn't pass through a huge volume of air out of the barrel, this helps stabilize the ball. The second is that they help quiet the gun a bit.

I never cover the holes, I do this; rub some camo grease paint around the end of the barrrel, around the holes, not on the inside, and don't fill the holes.
