Yes, you can cover the holes.

If you do cover the holes, and a ball breaks in the barrel, the paint residue will get trapped in the covered hole, and be difficult to clean.
You might consider covering the holes and then poking through the holes with a pencil, to break through the tape in that spot.

The holes make the barrel quieter, and are also designed to act as a muzzle brake.
